U must seems as U engine & video container work.

For example:

ffmpeg have int32 subtitle counter for mp4 container => U MUST add SRT about every 30 min (simple empty "<b></b>" for example) to escape overfow. In another case (if subtitle only @ start & end of 1:30 film) - U are lost tail subtitles. I know what mp4 container not support SRT - it example what do when convert STR to 3gp for mp4.

Another case when subtitles not start @ the film begin - engine can miss this stream. Then u must say engine about this stream directly.

 I am professional video editor I provide my services on many freelance platforms. I never face any issue but recently while working for the essay help video I face the similar issue you mentioned in this post. And thankfully I find the solutions on this forum. I'll just add a nonsense line to the end of the full length file. The output then removes that line and everything is good.

Here's a weird problem. Adding an MKV video with subrip (SRT) subtitles. The last line (and only the last line) of the subtitle is deleted from the output video, even if I do no editing and just save the complete input file! This is a repeatable problem. MKV is created with MKVtoolnix GUI version 44.0.0 (Domino). I've tried 7 different input files now with the same results.

Otherwise, everything seems fine.
