As I have not regrettably reproduced this issue at our end, could you please specify what command you use to delete the file from the timeline?
It also would be helpful for us if you could upload the files you have tried to open to e.g. Google drive (drive.google.com).

"Some files were ignored because of unmatched content with existing in the list" when i cut an mp4 and then remove it and want to cut an mkv. I have to close and open the program not just remove the mp4?
